Hello dear student, the registration fees you are talking about is non refundable. Once you pay the fees for counseling that is 1000 for the general category and 500 for the rest SC/ST category. You won't be able to get it back . It is mentioned in the official website

              I am here to answer your query. As per the notice, NCHMCT 3rd round counseling you have to register and pay the fee online only including Online Choice filling and Locking. Online registration, Payment, Choice filling and Locking for 3rd Counseling must be done between the dates June

Yes, the 3rd round counselling process for nchm will be done in online mode itself as the previous 1st and 2nd rounds of counsellings.

For this, all you have to do is to fill the registration form for counselling through online mode with paying the counselling fees too.

For nchmct you have to fill option form and pay fees each time you participate in the counselling round.The second round seat allotment was done on 20th June,2019.So i think you have filled that and now the reporting has started.But, you have to fill the form again for third round
